Great question. A couple of my favourites are:
Github - super clean, yet clear. www.github.com
Airbnb - same as Github but even better because it has better suitability for mobile devices. www.airbnb.com
Almost anything from Google, their clean design principles are really good. Look at Google Blog for example. https://blog.google
National Geographic - again, super clean www.nationalgeographic.com
